While this does indeed look like a regression, I wonder 
if it was intended behaviour at any time:
Afaik, matroska does not define gray16 rawvideo, so 
I wonder if it was a good idea to choose mkv as 
output format.
(And the name you chose for the file does not increase 
confidence that you know exactly what you are doing.)

I suggest to use nut instead, it contains definitions 
for the format.
