Because the "select" filter only passes those frames through to its
output which are selected, all others are dropped. What you need is
"timeline editing" support, i.e. you want the yadif filter to only be
*active* on these frames, inactive on others.

This is achieved as such:
$ ffmpeg -i VTS_01_3.VOB -vf yadif=enable='eq(n\,0)+eq(n\,1)+eq(n\,116)+eq(n\,117)' -c:v libx264 -preset slow -an test.mp4
(I didn't actually test the result of this, I'm just trying to get your
command line syntax to work as desired.)
